Wow, didn't even think about this, until I did it on accident.
1) NEVER SHOOT THE TOWN HALL! It might explode the city. Start with turrets.
2) Destroy buildings only to soften up the city, not near the end of the surrender bar.
3) The enemy's -CITIZENS- are the key! after destroying a few buildings to soften the target, use your laser spam to kill the citizenry! this moves the bar as fast as destroying the buildings, but seems to cap out a bit sometimes near the low end of the bar. Just destroy another building and keep killing people.
NOTE: I took over four (4) T3 planets using this strategy, but I have noticed that -occasionally- hitting the ground, or the decorative objects counts as shooting the town hall.
Hope this helps those having problems.

it works good. but i like my method better
1) use the Zealot Super power
2) change the buildings and vehicles to what i want
3) save and exit to main menu, then load that game. the super power is ready to use
rinse, lather, repeat

So does just shooting the rest of the City, I've destroyied countless cities without even touching the town hall.
The only planets you don't want to destroy the cities on, are the home planets anyways.

I did notice in this recent play session that I can't seem to take over T0 planets/cities with this method, but it works great on T1 and up.
On a side note... can the species eliminator be used on other empire's citizens on a planet?

I can usually kill them all, but a method I will have to use on the grox is to simply suffocate their planet.

You can't take over T0 cities at all.
